It does have an effect, but it's mostly just an effect on the scales.
If you start to exercise when you haven't exercised in a long time, or if you largely increase the amount of exercise you do, and particularly if you ache afterwards, it's because of a fluid build up in your muscles.
When you exercise, you create small tears in your muscles and the fluid helps to repair those tears.
Usually a person can find that for the first 4 weeks of first exercising, or increasing their exercise, the scales won't be too friendly in the loss department.
However, you will usually find that although the scales aren't being friendly, you notice a difference in how well your clothes fit. Because your toning up, your clothes are likely to start feeling more comfortable or even too big.
My advice would be to take your measurements.
Take them this week, and then again in 2, or 4 weeks time, whichever you prefer. And if the scales do show a reduction in the lbs lost, check your measurements.
It's easy to say, but don't be disheartened because as long as pure sticking to plan, your losses will kick back in after a few weeks
